Default 350-Z won't start after repair work

I recently got into some flood waters and sucked water into the intake of my 2006 350-Z, causing a bent rod and damaged piston. After repairs were made, the engine will turn over, but won't fire. Is it possible that the codes were cleared and the anti-theft system is preventing the engine from starting? If not, where else should we look?

Check compression and test for fuel and spark.
